When you try to put something into a recipe, it asks you how many of the item to add. You press/type the number and hit enter. You should not have to split the stack.

AFAIK, you can only split when transferring it to storage, it will ask you how many you want to put in, and you just choose the amount you want to split. To move, click and hold A on the item, then move the stick to the slot you want to move it to, then let go of A.
